Both my friend Steve (who's out in LA) and myself (in NY) came up with this same theory. I think it would be a perfect Hollywood-esque plot twist for Revolutions. That also explains the title - "Revolutions" might not be an actual revolution per say, but rather an allusion to the vicous cylce that is the Matrix.
Until I'm proved wrong, I highly support this theory. Remember - it's all about control. If the "free-borns" are not actually out of the matrix, then the Architect and other programs still have control.

OK hears my theory.
Remember when Agent Smith touched Neo to make him another Copy Neo said that he took some of the Agent with him.
That with the fact that the agent inside of the crazy looking guy was the only one to survive the attack on Zion or where ever the sentinels attacked shows that the agent took his powers of control over the sentinels into the real world.
so Neo had some of the agents powers.
And of course the only people to escape the matrix would be non-whites . shit why the hell would you leave the matrix it's cool for you people.

but agents don't exist outside the Matrix since they are computer programs. so agents wouldn't have power outside the Matrix. BUT, Neo could have taken some power from the programs or machines that controls the sentinels.. interesting.....
